Most online booking engines (Orbitz, travelocity, Priceline, etc.) and airlines offer air/hotel/car packages at very reasonable rates. The most affordable areas to stay are in Mission Valley (Hotel Circle area) or in the North County (Encinitas, Carlsbad, Oceanside).
The Chargers are completely sold out for the entire 2007 season. You may want to try local San Diego area ticket brokers and see if they have any tickets to sell, but the price may well exceed the face value of the tickets before their fees (which are STEEP).
